You really have to clarify what you mean by good writing is the thing
Are you referring to the meanings, depth, themes and messages, or more on the "compelling plot and characters" side, because the latter is much easier to achieve than the former
Getting both is very difficult.
Another issue is that while an anime might have good (or interesting) messages expressed well, the source work might be unfinished or something.
Another issue is when a lot of anime bring up questions that they only partially answer.
Robotech for example had a lot of interesting messages and questions, but its answers were... mixed and incomplete. Has a lot of similarities to Starship Troopers in some sense with regards to its messages about the military, what a civilian ought to experience, the value of culture and beauty (music being one of the primary ways it expressed itself) along with its own unique style and flair.
TTGL is probably the best anime out there in terms of writing, it fires on every cylinder, has the best messages expressed in the best ways with compelling characters, plot, and really everything you could ask for in an anime. I could literally analyze that anime forever and I've been doing so for the last few years at least and still haven't even come close to getting all the messages and value from it. Make sure you watch with the proper subs if you haven't seen it already, don't watch netflix or any of the shitty fansubs; I can link the best ones available to it for you.
FMA has good writing
if you combine both the 03 and the brotherhood properly imo, since otherwise Brotherhood is just too unrealistic on its own (still has decent messages but works better with 03 as the yin to its yang)
Hellsing Ultimate, despite being deceptively simple in its plot, also has some good messages and interesting themes to bring up along with compelling characters on top of debatably the best animation in all of anime.
One Piece has good messages (more so than one would think for being one of the big shounen) with regards to the value of comrades, freedom, and basically contains a lot of experiments on how a leader's actions can change a population/group of people but suffers from being so huge of a work (that's also unfinished) that unless you literally catalog the messages each arc or substory provides, you can lose it in the midst of its sheer length and size.
Hajime No Ippo also has excellent, manly messages of course, very enjoyable watch all around.
Fate/Zero has some interesting philosophical implications with Kiritsugu's mentality and desires; Urobutcher genuinely knows what he's doing with regards to writing.
Code Geass.... I like it, but its a bit weird with regards to underlying messages
and the foil for Lelouch is an absolute retard. I somewhat disagree with some of its points but I give it credit for making me wonder about them, especially closer towards the end.
Berserk 97 is excellent but again the source material suffers from the issue of being unfinished and large, there's a lot of meanings to consider underneath the surfaces of everything.
Kaiji is quite good all around, gets into the realities of the seedy parts of the world quite well and has its own unique messages, though on a metaphysical level, the fact that Kaiji comes back is both... amusing, truthful, but also frustrating.
The irony is that he never fully learns this

extremely well-known of course so apologies if you were looking for more unusual stuff, its harder to find niche anime that are able to fulfill
both criteria since they tend to either be more experimental and might have interesting messages and themes, but shit characters and plot, or vice-versa and just be a shallow, fun story with basic (though generally good) messages.
