I always considered Malice to be separate from the Emperor. Maybe, the correct interpretation is that in-universe, Chaos was expecting Big E to a Chaos god and thus be the prophesied 'Dark King', but in reality, that Dark King would not come about for another 10k years or so (aka current-day 40k) as Malice/Malal/Malus, who is a separate entity from the Emperor but still aligned against chaos and, ultimately, humanity.

Slaanesh was apparently the same way. Something bad was going to happen to the Eldar at some point but the specifics weren't set in stone. Kind of goes along with the Emperor and Malcador's precognitive war games.
