Bane doesn't know CIA is only going to list one of the hired guns on the flight plan beforehand, right? So why does Brother have to stay? If all three are listed in the manifest, then Bane would also need to stay in the wreckage. And if they had a body for Bane, they could have used that instead of Brother, since there are two hired guns fewer on the flight plan than expected.

Bane, on the other hand, is very humble. He acknowledges that he is only a big guy for CIA, that no one cares about him. They only cared who he was once he put on the mask, once they could no longer see who he was. Bane's true self is of less import and interest than a mystery man with no identity whatsoever. It is this humility that allows him to overcome the arrogant CIA. Bane puts himself above nothing, especially his Master Plan. CIA, on the other hand, is driven by ego. This is seen when he lets his ego, his desire for a feather in his cap, to supersede the flight plan. As such, CIA lets the Flight Plan be defeated by Bane's Master Plan.
